  • Crystal Pier Hotel & Cottages has 29 units built out over the water on a 1927 pier; summer stays need booking up to 11 months ahead.
  • Most of the big Mission Bay resorts now add a resort fee of roughly $46 to $55 a night plus parking of about $35 to $55.
  • The Dana on Mission Bay is the value pick among the bay resorts, with a $25 resort fee and a free SeaWorld shuttle.
  • Blue Sea Beach Hotel at 707 Pacific Beach Drive now operates as The Wayfarer San Diego, with 126 rooms on the beach.

This is for anyone choosing a beach base in San Diego's northern beach area: the resorts on calm Mission Bay, the strip of Mission Beach between bay and ocean, and the hotels on the sand in Pacific Beach. We picked 10 hotels that are open and booking in fall 2026, checked each one's own website for address and fees, and used booking-site starting rates to set price tiers. Rates swing a lot by season, so treat tiers as typical, not quotes.

Mission Bay resorts: calm water and big pools

1. Paradise Point Resort & Spa (1404 Vacation Rd) takes up a 44-acre island in the bay, with 462 bungalow-style rooms, five heated pools, a marina and about a mile of sandy beach. It is the classic pick for families who want to stay put all day. The resort fee is $46 plus tax and parking is $49 a night, and the hotel is dog-friendly with no size limit ($150 cleaning fee). Drawback: it is an island, so the ocean beaches mean driving or a long bike ride. $$

2. Hyatt Regency Mission Bay Spa and Marina (1441 Quivira Rd) is the one kids ask for: its lagoon-style pool has three waterslides plus a children's pool. It has 438 rooms, a marina, and partners renting jet skis, kayaks and paddleboards. Drawback: fees. The Hyatt lists a $46 resort fee, and booking sites show it near $53 with tax plus about $50 to $55 a night to park. $$

3. The Dana on Mission Bay (1710 W Mission Bay Dr) is the value pick among the bay resorts. Its resort fee is $25 plus tax and includes a SeaWorld shuttle, two beach chairs and an umbrella, and nightly dive-in movies at the pool. It has 271 rooms across 10 acres, two pools and a marina. Drawback: rooms in the older Marina Cove section lack balconies. $$

4. San Diego Mission Bay Resort (1775 E Mission Bay Dr) is the former Hilton San Diego Resort & Spa, reopened as an independent resort after a $32 million renovation in 2019 and 2020. It has 357 rooms on 18-plus acres with a private bay beach and a wading pool for toddlers. Drawback: buildings on the east side sit near I-5, so ask for a bay-facing room. $$

Mission Beach: bay on one side, ocean on the other

5. Bahia Resort Hotel (998 W Mission Bay Dr) sits on a 14-acre peninsula with 314 rooms, its own bay beach, tropical gardens and the Bahia Belle paddlewheel cruises. Rooms sleep up to six, which helps big families. The resort fee is $48. The hotel's FAQ says it charges no parking fee for one car per room, but some booking sites list a $48 daily charge, so confirm when you book. Drawback: it is casual and dated rather than luxe. $$

6. Catamaran Resort Hotel and Spa (3999 Mission Blvd) is the sister to Bahia: Polynesian theme, koi ponds, about 300 rooms, a bay beach out back and the ocean beach a short walk west. It is the best of both waters. Drawback: its FAQ lists a $46 daily resort fee plus $47 self or $50 valet parking. $$

Pacific Beach: on the sand

7. Crystal Pier Hotel & Cottages (4500 Ocean Blvd) is the one-of-a-kind stay: 29 Cape Cod-style units, most with kitchens and decks, built on a pier that opened in 1927. Each pier cottage gets a parking spot at the pier entrance, though the boardwalk suites do not. The hotel sets minimum stays of 2 nights in winter, 3 in summer and 4 on major holidays. Drawback: availability. Frommer's says summer books about 11 months ahead and winter 4 to 6 months ahead. Rates aren't posted on booking sites; book direct.

8. Tower23 Hotel (723 Felspar St) is the modern boutique option right on the boardwalk, with the JRDN restaurant downstairs and free bikes, beach chairs and boogie boards. Valet is $35 a night and pets aren't allowed. Drawback: noise. A La Jolla Mom review notes the second-floor patio rooms can be the loudest on busy weekends. $$

9. Pacific Terrace Hotel (610 Diamond St) sits on a bluff at the north end of PB, farther from the main bar strip. It is a AAA Four Diamond hotel with an oceanfront pool and hot tub and free beach gear and bikes. Parking is $40 a night. Drawback: Orbitz showed it as the priciest PB pick in our check, about $341 a night with taxes in fall. $$

10. The Wayfarer San Diego (707 Pacific Beach Dr) is the former Blue Sea Beach Hotel. It kept the same team and location under the new name. It has 126 rooms, a heated oceanview pool and an on-site surf school. Orbitz showed it at about $196 a night in fall, the cheapest beachfront room on our list. Drawback: parking and fee details aren't published online, so ask before you book. $

What about a Mission Beach vacation rental?

Mission Beach has few hotels, so many visitors rent a house or condo on the beach instead. San Diego requires a city license for short-term rentals. Rentals also rarely include the pools, beach gear and daily housekeeping the resorts cover with their fees. Before you book, check that the listing has a valid city license: see can I Airbnb my home in San Diego.
